Yes, of course you're right, they're marginalia -- thanks for the pointer to
floats, that seems to fit the bill exactly. I will play around with the
trial version for now and see about upgrading our production system later.

If I understand correctly your need, those are not footnotes but marginalia,
that is, side notes on margins synchronized with the reference points.
Those are achievable with side floats. In an earlier message to this list
http://xep.xattic.com/lists/xep-support/1000.html
Alexander Peshkov had posted a good example of such use.
Please note that it will only work with XEP 3.
