I got it working.
It turns out there is some sort of caching between eXist and XEP so that when I made entries to xep.xml to point to a new font the output wasn't "catching up" until a good 10 minutes later. So I didn't give it a chance to clear the cache. I've adjusted the XSL FO generation to bypass this issue and now it's all good.

There are times where the font name is “strange” like “Alegreya Sans” .

Maybe try this for the font-group element:
